Alex Smith completed 18 of 19 passes for 232 yards and three touchdowns at the University of Phoenix Stadium as the 49ers inflicted a fourth successive defeat on their opponents.
The visitors did not look back after opening up a 17-0 half-time lead, taking a two-game lead in the division.
